How can I stop the rain getting in through the leather soles in my new shoes?

BY wearing boots instead
put plastic bags over them - sainsburys look best i think.
a couple of plastic bags and a pair of elastic bands do the trick nicely but make you look homeless, try galoshes instead
in the first place, if the rain level is below the highest point of your soles, it would not even get in!
Wear wellies
Buy better shoes. Shoes are ment to protect your feet from the elements, not just make a fashion statement and make your feet look pretty. It's not worth it to waste money on shoes soley for looks. If they're leather and your feet are getting wet then it is either a really crappy brand or really crappy shoes. Take them back and get a pair of shoes that are shoes, not flipflops.
Take them back to the shop- they're obviously faulty!
Get a cobbler to reinforce the soles of your shoes
Take them back to the shop for a refund,they are not fit for purpose.

Leather is not waterproof, try a leather treatment wax, may be available at outdoor equipment shops or tack shops.
By buying new shoes? Just a suggestion really :)
