hay you may think about say maybe a bmw r50
or say maybe for a few pasos less maybe a honda cx 500, or a silverwing. yamaha steps up to a 650cc in a shaft drive as far as a twin goes . just go on line and look up motorcycles , then look under vintage then start with m-c salvage yards lots of luck :)

If it's for racing your making a mistake , shaft driven bikes are designed to be good solid tourers , why not take the engine out of a 600 super sports and modify a shaft to run directly off the crank ?
what about the suzuki engine , they did a few shaft drive , try www.bikersweb.co.uk for lists bikes and spares they also have a list of breakers some of them might be to suggest a specific engine.
simple, fit a CBR 600 engine longitudinally in the chassis and get an engineering firm to make a prop shaft to slot over the gearbox sprocket splines or get him to just weld the shaft on to the output shaft. The CBR engine is best because it has a good spread of torque and decent midrange, far better than a gsxr or fzr.
the cbr responds well to tuning too.
Honda CX500 engine. Cheap. Readily available parts, aspirated intake, 2 cylinder (easy maintenance) high torque engine, Very reliable 50 horsepower. If you can find one, there are CX500 Turbo engines floating around. Roughly 82 horsepower.
dont think there was a 600 shaft. as someone said the CX 500 but that had no power, i think the suzi gs650 was the next step up in shaft drive unless bmw done one.
