Its been a while since i've played this but I think you need to use either infra red googles or night vision to see him, {It might mention that at the start of the challenge} anyway just shoot the food down from the trees and he should come pick it up when his health gets low, thats when you hit him using either a gun or a claymore, use the infra red or night vision to see him.

First things First metal gear solid snake eater is one of the best games i have every played but to the matter at hand.
You can choose one or try both of these solutions:
1.Use your thermal goggles to locate and shot him and make sure he does not replenish his health.
2.This technique is more effective if utilised properly. First gather as much food as you can try and get more water dwelling animals than land.
After doing this save game, take off the console and set your consoles time and date 3 weeks ahead and then put the game back on. By putting the date ahead all the food you have collected will have gone bad.
When fighting the fear throw all the rotten food on the floor use the first method i gave and wait until he eats the bad food he will lose more life and throw up, during his regurgitation you may still attack him inflicting more damage.
If he is not dead he will jump into the trees again and revert to shooting arrows again so just do the same thing again until he is dead.
